A történet egy évvel a Chaos;Head (a készítők előző játéka) eseményei után veszi kezdetét, ám a cselekmény ezúttal nem Shibuyában, hanem az otakuk paradicsomában, Akihabarában játszódik. Okabe Rintarō, egy magát őrült tudósnak valló 18 éves férfi társaival, Shiina Mayurival, a kissé dilisnek tűnő leányzóval és Hashida Itaruval, a túlsúlyos hackkerrel közösen egy műszaki szaküzlet második emeletén kiépítenek egy meglehetősen primitív „laboratóriumot”, hogy bizonyíthassák, az időutazás igenis lehetséges. Eleinte ugyan egyszerű mókának tűnik a dolog, ám hamarosan furcsa eseménysorozat játszódik le Okabe közvetlen környezetében: a levegő vibrálni kezd, Akihabara lakói eltűnnek, majd újból felbukkannak, egy különös műhold csapódik a helyi rádióállomásba, valamint egy, Okabe szeme láttára meggyilkolt lány (Makise Kurisu) tűnik fel ismét az élők világában.
